The Wizard of Oz

When defeated, The Great Mighty Poo is flushed down the toilet by Conker. The last verse of his song is very similar to the message that the Wicked Witch of the West gives when defeated. The Great Mighty Poo's lines were changed accordingly, such as "melting" being changed to "flushing", or "little girl" to "little squirrel".

Banjo-Kazooie series

In Conker's Bad Fur Day and Conker: Live & Reloaded, over the chimney in The Cock and Plucker, Banjo's head can be seen mounted like a hunt trophy, while Kazooie's head can be seen in the Chapters selection screen as an umbrella. Banjo's head can also be seen in a group artwork for Conker: Live & Reloaded. These cameos were put into the game likely in reference to the (playful) rivarly between the two teams developing respective games for the Nintendo 64.

Donkey Kong franchise

Some of Donkey Kong Land's sound effects were recycled in Conker's Pocket Tales. Additionally, one of Conker's idle animations from that game is him playing on his Game Boy, with Donkey Kong Land's Bonus Stage theme playing in the background.

There's a subtle reference to the original arcade Donkey Kong in Conker's Bad Fur Day when Conker has to jump over several Pooballs rolling down sloped roofs to get to the tap for Prune Juice. A more straightforward and difficult version reappears in Conker's Big Reunion on the second floor through the Tediz brewery. Jumping his way through a series of slopes with giant barrels rolling down, Conker comments "What's going on? They never stop coming. Is there some big ape throwing all these barrels down or what?" and later chimes in "Can someone call a plumber?", in reference to Mario.

Grabbed by the Ghoulies

In Conker: Live & Reloaded, when selecting Game 3 in The Cock and Plucker, Cooper can be seen vomiting in a toilet.

Halo franchise

The Halo magazine from an early build of Conker: Live & Reloaded.

In an earlier build of Conker: Live & Reloaded, Conker could read a magazine with Master Chief on the cover for one of his idle animations. The final build of the game has a completely different magazine, with Berri on the cover instead.

Killer Instinct series

In Conker's Bad Fur Day, one of Conker's idle animation consists of him playing his Game Boy, similarly to Conker's Pocket Tales's idle animation. The game that Conker seems to be playing is a nonexistent port of Killer Instinct 2 for the Game Boy. The songs that can be heard are 8-bit renditions of the Jago and Sabrewulf stage themes, and the main theme of Killer Instinct. The idle animation was modified in Conker: Live & Reloaded, with the Game Boy now looking like a nonexistent Xbox-like portable console, and Jago's stage theme being removed. The songs that are in this version are 8-bit renditions of the Gangsta, Cinder, Riptor, Sabrewulf, Spinal and TJ Combo stage themes, and the Killer Instinct theme. Also, in an earlier build of Conker: Live & Reloaded, the magazine mentioned in the Halo section has the Killer Instinct logo on its back.

Mario franchise

Mario was mentioned by Conker in The Official Nintendo Player's Guide for Conker's Bad Fur Day. In the margins of his copy of Birdy Brand Manuals Presents the Survival Guide to the Panther King's Kingdom: Squirrel Edition, Conker compares himself to Mario, writing "I bet Mario never got a stinger up his arse!" This is a reference to Conker's many confrontations with Wayne and the Wankas.

The final boss of Conker's Bad Fur Day, Heinrich, is defeated by grabbing by his tail, spinning him around fast and flinging out of the spaceship. This attack is directly taken from Super Mario 64 which is how Mario defeats Bowser.

In a promotional ad for Conker's Bad Fur Day, Conker is told "The Plumber in the red cap is better than you!", to which he replies that he does not care because he still gets more bitches than him.

Pokémon franchise

In an unused cutscene from the ECTS 2000 build of Conker's Bad Fur Day, it's possible to see Don Weaso trying to catch a Pikachu by beating it up. After the Pikachu runs away, Don Weaso references the Pokémon catchphrase by saying "You know how it is, gotta catch 'em all". Chris Seavor stated on Twitter that the cutscene was removed at Nintendo's request because they "weren't too keen on having their baby bashed". The Pikachu's tail is left unused in the final game.

Miscellaneous

Uncle Sam

One of the promotional artworks for Conker: Live & Reloaded shows Conker with his war outfit on a poster parodying Uncle Sam, with the phrase "I want YOU to join the Squirrels" being similar to Uncle Sam's "I want YOU for U.S. army" phrase.

Who Wants to Be a Millionaire?

In Conker's Bad Fur Day and Conker: Live & Reloaded, one of the things Conker can say after grabbing a Cash is "Who wants to be a millionaire? Me, actually.", which references the television game show, Who Wants to Be a Millionaire?.

Banjo-Kazooie series

Berri's cameo in Banjo-Kazooie for the Nintendo 64.

In Banjo-Kazooie for the Nintendo 64, in the Rusty Bucket Bay world, a picture of Berri from her appearance in Twelve Tales: Conker 64 appears in the Shipmate's Quarters of Rusty Bucket Bay. This was changed for a picture of Conker in his Conker's Bad Fur Day appearance in the Xbox Live Arcade version. In Banjo-Kazooie: Nuts & Bolts, the main theme for Windy can be heard on Banjo's radio, and Conker can be seen on some newspapers throughout Showdown Town in his War outfit.

Club Nintendo (magazine)

Conker makes a small cameo appearance at the end of the Freeze Frame issue of the N-Gang series of comics from the German Club Nintendo magazine.

Grabbed by the Ghoulies

In the Gaming Room of Grabbed by the Ghoulies, there are multiple shelves with many nonexistent Xbox ports of old video games from Rare's past. Some of these games are Xbox ports of Conker's Bad Fur Day.

Hell Pie

A skin of plushy Conker with King Bee chained to his horns has been added in the update 1.1.3 (September 2022) in the game Hell Pie by the indie studio Sluggerfly, who asked Rare for permission to include it.

Conker, Fergy Fudgehog, Banjo and Kazooie, Vela and Juno, Joanna Dark, Sabreman, Kameo and Rash.

Conker and a couple of other Rare characters are playable as part of the "Rare Ltd." team pack.

Killer Instinct (2013 video game)

In the Season 3 update of the 2013 version of Killer Instinct, Rash from the Battletoads series became playable, which included some exclusive costumes. One of those costumes is the Rarewear outfit, which references other Rare games, with the Rarewear Hood being Conker's head and the zipper of his vest.

Mario Artist: Paint Studio

In Mario Artist: Paint Studio, many artworks from Diddy Kong Racing can be used in the paint mode, including an artwork of Conker in his car.

Minecraft

Conker's skins in 2nd Birthday Skin Pack in Minecraft.

Conker and Gregg the Grim Reaper were made into DLC skins in Minecraft, among other Rare characters. Conker in his CL&R outfit was first included in Skin Pack 3 (2012), and later in CBFD and CL&R army outfit in 2^nd Birthday Skin Pack (2014) which coincided with Xbox 360 release date of the game. Gregg the Grim Reaper was included in 2015's Halloween Charity Skin Pack. They were originally exclusive to Xbox 360 and Xbox One (Legacy Console Edition) versions of the game, but reappeared on Wii U and Nintendo Switch through an update on January 30, 2018.

Perfect Dark Zero

In Perfect Dark Zero's Combat Simulator mode, the bots are assigned a randomly generated name, with each of them referencing other Rare franchises. The Conker names the bots can have are as follows:

One of the guards in the game has a ringtone that is randomized every mission, and one of these ringtones is based on The Great Mighty Poo.

Sea of Thieves

Rare's latest game Sea of Thieves pays homage to their classic franchises with ship parts and cosmetics. Conker has been given its own ship set and a bundle of combinable parts. The in-game descriptions for these make nods and puns on names and events of Conker's Bad Fur Day.

Sonic the Hedgehog series

Conker and Banjo have been subtly referenced in the issue 15 of Knuckles the Echidna comics released by Archie Comics in 1998. They work for a gangster boss and are only seen asking where to put the next batch of special chilidog "sauce" he would be serving at his themepark, proven hallucinogenic and even fatal when consumed.

Yooka-Laylee

In Yooka-Laylee, in the Archive, there is a large number of books, with one of them having the name "Jet Packs and Butlers: Your first investment", which is a reference to one of the lines Conker says after collecting Cash.
